In his memoir, Not My Father's Son, he describes his upbringing as "all very feudal and a bit Downton Abbey, minus the abbey and fifty years later." He recalls answering the door to men who referred to his father as "The Maister," highlighting the oppressive environment.

Despite the beauty of the estate, Cumming felt a strong desire to escape, stating, "Looking back on it, it was a beautiful place to grow up, but at the time all I wanted was to get as far away as possible." His father died of cancer in late 2010, and Cumming discovered through the TV series Who Do You Think You Are? that his father had falsely believed Alan was not his biological son. DNA tests with his older brother Tom confirmed their paternity.

Cumming reflected on this revelation in an interview with The Guardian, saying, "I used to keep thinking, ‘When did he decide to make it up that I wasn’t his son?’... eventually I just thought, ‘You’re never going to find out, and, actually, why am I trying to reason with someone who’s unreasonable and I believe was mentally ill?’" He added that realizing his father's mental state was liberating, though the experience remains infuriating.

The bisexual actor has navigated several high-profile relationships throughout his life. He was married to actress Hilary Lyon from 1985 to 1993, followed by a two-year relationship with actress Saffron Burrows and a six-year partnership with theatre director Nick Philippou. Since 2007, Cumming has been in a committed relationship with illustrator Grant Shaffer.

The couple became civil partners at the Old Royal Naval College in Greenwich, London, in 2007, and legally married in New York in 2012. Cumming holds dual citizenship in the UK and US, and they reside in Manhattan, where Shaffer works as a storyboard artist and children's book author. Cumming praised his husband, telling Closer Weekly, "He's lovely, kind, and hilarious, but he's also the first person who hasn't wanted to change me. We respect each other, and we were a bit older when we met, so you know yourself more and are more respectful."
